new turbo engine trouble

Just replaced blown turbo with remanufactured one. I did the replacement myself, and everything seem to be running fine except a little nuisance. Firstly, automatic transmission shifting pattern changed, to a little more smooth (earlier shifting at accelleration). But when I accellerate heavy there will be momentary drop of power, almost like engine goes into jake-break, followed by "engine trouble" light coming on. "trouble" clears itself after a short while, usually the same day, and I don't feel anything else being wrong, vehicle performs normally. I wonder what would be the cause of such thing.
